About this role

Role Overview

Ginkgo Bioworks Inc. is hiring a hybrid Scientist for its AI/ML Antibody Developability role located in Boston, Massachusetts. This computational position suits a recent PhD graduate specializing in applied machine learning and protein biophysics who wants to drive integrated experimental and computational design.

Key Responsibilities

Build and validate predictive models for developability by utilizing structural features, physicochemical descriptors, and protein language model embeddings.
Implement leakage-aware evaluation frameworks to ensure rigorous performance assessments across small-scale datasets.
Assess cross-format transferability between formats like IgGs and VHH-Fcs while deploying data-efficient training techniques.
Execute strict quality control measures on biophysical assay measurements to eliminate outliers and preserve high data integrity.
Create and maintain automated computational pipelines that support reproducibility and technical reporting.
Share research discoveries through peer-reviewed manuscripts, technical reviews, and external scientific presentations.

Requirements

Hold a PhD degree in Machine Learning, Computational Biology, Bioinformatics, Biophysics, or a closely related quantitative discipline focusing on applied machine learning.
Demonstrate strong programming proficiency in Python alongside the scientific computing ecosystem including pandas, NumPy, PyTorch, and TensorFlow.
Possess proven practical experience executing supervised learning tasks on biological data, featuring skills in bias mitigation and cross-validation.
Understand protein representations such as structural featurization and protein language model embeddings like ESM or AbLang.
Interpret biophysical data by evaluating experimental dynamic ranges and signal-to-noise ratios.
Communicate effectively within multidisciplinary teams while successfully balancing concurrent technical goals.

Nice to Have

Recognize therapeutic developability liabilities, relevant characterization assays, and antibody formats such as scFv and VHH.
Utilize cutting-edge supervised methodologies including tabular foundation models.
Apply generative sequence modeling, reward-based steering, and diffusion models.
Perform protein structure prediction and surface patch analysis via tools like AlphaFold and ABodyBuilder.
Bring previous involvement in high-throughput experimental design and collaborative data generation.
Exhibit a history of scientific publications alongside software engineering competencies involving Git, cloud computing, and testing.
